Tre papi attraversano la vita di san Francesco contrastandone il dirompente potere spirituale e il desiderio innovatore: Innocenzo III, Onorio III e Gregorio IX. Il primo di loro, Innocenzo III, nel 1209 alla proposta di vita cristiana portata da Francesco dà una risposta estremamente cauta e, secondo alcune fonti, sprezzante e negativa. Non è l'unico rifiuto. Più volte Francesco cerca di far approvare una regola per il proprio ordine e più volte gli viene negato. Alla fine, tre anni prima della morte, nel 1223 il sigillo papale di Onorio III arriva, ma il testo della versione approvata, la Regola bollata, mostra pesanti intromissioni da parte della Curia.
D'altronde fin dall'inizio il movimento francescano è stato sottoposto a un rigido controllo dell'autorità. Gregorio IX, il successore di Onorio III, da cardinale potentissimo ha da sempre interferito con l'opera di Francesco, sin da quando segue l'ordine nella veste di protettore. E continua a condizionarlo anche dopo la sua morte. È Gregorio IX infatti il committente ufficiale della prima biografia del santo ed è lui a porre la prima pietra della fastosa basilica di Assisi, edificio che in tutto contraddice le innovative idee francescane, a cominciare da quella di una radicale povertà.
Francesco si rivela dunque una santità "governata", anche se non del tutto soffocata; un uomo molto in anticipo sui propri tempi, il cui messaggio deve essere ancora in parte recuperato.
